We bought a Nautilus for our 2 1/2 year old 32ish lb ds. I set it up in the living room to adjust the straps and I can't get the crotch belt so that it's not under him. We cloth diaper and are trying to pt, but even without a diaper, his parts are still over the farthest out slot. He's average height and weight, I don't understand why this is. Should we return the seat? If so, which do you recommend?

No, it's fine as long as his bones aren't sitting on it. Piper and I pull her crotch strap out every time.

Is it likely that he'll grow out of the harness rather quickly?

Unless he's proportioned very differently than the typical 2.5yo 32# child, he should have 3-4 (maybe 5) years left in the harness.

I agree with the others, but wanted to add (since you asked) that if you really don't like the Nautilus, you could try the Britax Frontier. It's really the only other comparable seat out there in terms of harness height, weight limits, etc. The Frontier has an 80lb harness limit and almost the exact same harness height. It turns into the tallest high back booster on the market and the whole seat has a 9 year lifespan. However, it's pricier than the Nautilus.

Have you removed the extra padding? It can only be used when the harness is in the first set of slots. I'm sure your ds is over those already, since they are quite low.
